Inaki Williams gave the Basque hosts an early lead with a goal in the third minute, which was then equalised by Pedri 10 minutes later.
Messi then gave his side the lead in the 38th minute, sealing the victory after the break with a 62nd minute strike.
Athletic made the final moments interesting when Iker Muniain pulled one back in stoppage time.
The win lifts the Catalans to third place in the Spanish league standings, behind Atletico Madrid and Real Madrid.
Meanwhile Federico Chiesa and Weston Mckennie helped Juventus to a big 3-1 win over AC Milan at the San Siro on Wednesday night.
Nine-time holders Juventus came into the match in the unusual position of trailing in the Serie A title race, with first-placed Milan -- unbeaten in 27 league games -- leading them by 10 points in the table.
The result sees Andrea Pirlo's Juventus move into fourth place in Serie A with 30 points through 15 matches.
Stefano Pioli's side remain top of the table on 37 points, one ahead of second-placed Inter Milan, who lost to Sampdoria earlier on Wednesday.
